Indexing with Denzo
Caution: This tutorial is very outdated, nothing has been updated
since 1995!
In case you just want to practice, you can use sample
image data.
If you are on a Unix system, click here...
Make sure you are in a directory where you have write privileges:
$ set default $d:[B_user.subdir]
If you want the graphics to appear on a node other than the current
host you need to redirect with
$ set disp /create /node=surf.u-of-hawaii.edu /trans=tcpip
for a Unix target or
$ set disp /create /node=px1 /trans=decnet
for a VMS target system. Make sure you've disabled
access control on the target node.
Start the display portion of HKL/Denzo at the VMS prompt in the background.
If you are trying to display/index a 300 mm (2000x2000 pixel) image use
the hkl2000 command, otherwise use hkl1200:
$ bg hkl2000 pbpm02_021.image hklpredictions
After a few moments you should see the image:
Note: the resolution information will in all likelihood be wrong because
XDisplayF does not read the distance/wavelength information from the image
header.
Now hit the
button and
when Wladek is done
you will get something like
in your terminal window.
The image will now show black circles around all selected spots:
The x/y position of all selected spots is now in a file peaks.file,
ready for auto-indexing with DENZO.
